After starting 16th on the grid, the four-time series champion, who won in 2007 and 2010, picked up $2,474,280 (£1.6m) - from an overall purse of $13,285,815 - thanks to a masterful drive.
Franchitti's team-mate Scott Dixon, who won the race in 2008, earned $1,102,280 for finishing second.
The Scot completed his Indy 500 hat-trick after overcoming a spirited passing attempt by Takuma Sato in turn 1 on the final lap. Sato spun out while Franchitti hung on to win the race under caution.
His race almost came unstuck almost as soon as it began when he was hit in pit lane by EJ Viso. His car was damaged and needed a new nose cone but he was able to rejoin the race, albeit from the back.
But he steadily worked his way through the field to put himself in contention to win when the race was reduced to a six-lap sprint after another yellow caution flag.
Meanwhile, Formula One veteran Rubens Barrichello pronounced himself satisfied with his Indy 500 debut after finishing 11th in the 96th running of the US racing spectacle.
The Brazilian even led for two laps as the drivers cycled through their pit-stops and was the highest-placed rookie in the race won by Scotland's Dario Franchitti for the third time.
"It was a great achievement today," said Barrichello, who made the jump to IndyCar this season but was driving his first race on an oval.
